I'm afraid to sit down and figure out the full list, so I'm gonna stick with what I know off the top of my head.

Super Nintendo
Super Mario World - An excellent platformer. Not much else to say about it really.
Legend of Zelda: A Link to the Past - The quintessential Zelda game. It hasn't aged quite as well as I expected it would, but it remains compelling and enjoyable.
Secret of Mana - The beauty is in its simplicity. There's really not too much that's terribly original in this game, but the delivery was superb. My sister and I both still get teary-eyed at the ending.
Donkey Kong Country - A decent platformer. The graphics were cool for the time, and they've held up fairly well. What I really enjoyed about this game though was finding an awesome glitch in one level that let you replace the frog with Rambi the Rhino. I still haven't seen that cheat listed anywhere on the web.
Chrono Trigger - Probably my favorite game. This game had it all, an excellent story, interesting new combat system, compelling characters, enchanting music, saving the world against what feels like a legitimate and urgent threat, killing off the main character. The fact that it has managed to hold up over the years just baffles me. The best JRPG I have ever played, bar none.
Secret of Evermore - The unloved bastard child of Squaresoft's American dev team. People don't give this game the credit it deserves because it wasn't Secret of Mana 2. Evermore was absolutely brilliant. It took the basic engine that Secret of Mana used and went off and did its own thing. The real gem here is the humor. It's the kind you could only get from a game that isn't suffering from being localized.
Illusion of Gaia - I'm not really sure what to say about this game. It had potential that it never quite realized.
Earthworm Jim - Some platforming and whole lot of spectacle. Earthworm Jim is one of those weird games where on some level the gameplay seems secondary but it's still solid. You get to ride a giant hamster, do I really need to say anything more?
Final Fantasy IV - The quintessential Final Fantasy game.
Final Fantasy VI - I really need to finish this game at some point. I keep losing momentum. I blame employment.
