Im not sure if dual wielding gets faster everytime you level up, but Ninja's AF speeds your dual wieldage up.

About double attack, this is how it goes.

You have a MAIN slot (for main weapon) and a SUB slot (second weapon)

Double attack ONLY allows you to hit twice with the MAIN slot, not the SUB slot too. So when double attack occurs, you'll hit three times instead of the normal dual wielded two. Understand?

Same thing with a high level thief's Triple attack, just that they attack 4 times instead (cuz its triple w).

No such thing. Ninja only has Stealth and Dual Wield.

It does look like those abilities may not actually show up as job traits; they're totally passive. If you look at the chart, you'll see that seeing enemies on the radar is in parenthesis, as are the additional Two-sword style and Resist bind abilities. I honestly have no first hand experience, but the person who made that page seems to know ninjas pretty well.

I've heard people talking about their Ninja using Chakrams and other throwing weapons. Can one dual wield these too? If so, that'd be pretty exquisite.

Nope.

Chakrams, boomerangs etc have one slot only (RANGE) and are only used if you shoot.

TBH I don't know how one can throw two chakrams at once

can ninjas use 2H Katanas, if they could that would be badass with the ninjitsu and the stealth, plus kamikazie is a kickass ability

Actually yes, ninjas can use 2h Katanas its a rank C on there chart but they can wield them. I havnt seen any use one yet, all i saw today was a WAR/NIN with 2 axes. he looked pretty dam powerfull.

At Shadow-Dragons, if you look on the job page, there is a picture of a Mithran Ninja holding a 2H katana... Only pic I've seen with a Ninja holding one.

Well it's not recomend for a ninja to use 2handed katana even though it's ranked C but they excell in 1handed katana's but it's always good to try different weapons.
