I can tell you that while it may be random, there is a way to tell before you get on the boat. I fished there for nebs for a lont time, and there was always 3 JP there fishing with me. 70+. One of them would tell us if pirates were coming or not EVERY TIME while waiting below deck for ship to depart. She was never wrong. Not once.

Something that I noticed is that usually when you get on deck, there are a couple crabs or fish there. The time the pirates attacked, there were no mobs on the deck. The echo drops pricing is pretty odd as well.
*Edit: Probably coincidence. I had no mobs on deck at the start without a pirate attack since then.SAM 74

Actually, the Echo Drops price thing makes sense in a way. If you look at sites like Osakana Fishing Database, you'll notice that they consider the Pirate Attack Boat Route a completely different map than the normal route. Since prices vary across zones depending on demand, (check each of the choco stables in Jeuno if you don't believe me), pricing Echo Drops seems like a really reliable way to check for pirates.
(Unless, of course, someone with a bunch of gil decides to go on a mad echo drop buying spree on the Normal Boat Route).
I'm really curious how the Japanese players on that fishing trip were able to tell you if they were coming BEFORE you left town. Gotta be parsing the data the server's sending you and figuring out some kind of zone change over when the ferry docks. If that's how they're doing it, and Osakana is right about this being a different zone, then there should be some way to create an alarm program that signals you when the pirate route becomes active. Of course, that would also probably require you to 2-box the game over a network or use a windowed FFXI hack, so I can't imagine this is being done above board.

I think it was mentioned earlier in the thread that a high level player was fishing on the boat that predicted this.
The Sea Zombie only appears during boat trips that pirates attack. It can be caught anytime during the trip; before, during and after the appearance of the pirates. If you catch a Sea Zombie early on in the trip, then you know for certain pirates will attack. It's sort of amusing really. ^^:
