After you've planted your seeds and fed them what ever is needed, how do you know it is ready to harvest? Will there be a new option when it is ready, like a 'Harvest' button? Or do is it just one of the buttson there. 'Dry Flowers' or 'Empty Pot'.

Exactly as you guessed. Once they are ready to be picked, your moogle gives you an option to harvest.
