Every time you use magic or attack an enemy with a certain weapon your skill will go up for that particular category. Every time this happens, you get .1 or more skill points and it is displayed in your log window. It looks like this (in this case, the two-handed sword skill is going up by .3 points):

After a certain amount of skills have been accumulated, your skill level will go up by one. You can see how high your skills are in your menu, and the window looks like this:

When the skill number is blue, that means the skill is maxed out for your job's level. The cap for how high it can go depends on your job and your level, and you want to keep your skills as high as possible. Your accuracy and attack damage of a weapon is affected by how high your weapon skill is. If you try to fight a monster that's the same level as you with a weapon whose skill is 0, you'll miss all the time and do very little damage. If your weapon skill levels up high enough to a certain level, you'll get your WSes (weapon skills). They're all listed here on this website along with what level your weapon has to be in order to get it. Also, yes, your low level weapon skills can be used even if your weapon skill is high. The higher the weapon skill, the more WSes you'll have since they don't disappear or anything.
Also, the same goes for magic - if the skill level is low the monsters will resist your status-changing spells all the time, and your attack magic won't do as much damage as it potentially could.

No, they don't go down in level if you don't use them. All jobs share the same skill level as well. If you level your one-handed sword skill with Warrior to level 150, you can switch to Paladin and your 150 one-handed sword skills will still be there (the level of your Paladin will determind if it gets capped below 150 or not).
