I just reached level 14 with my ninja, and have been casting Tonko, and Utsusemi quite a bit, but my Ninjutsu skill is only at level 5. Am I missing something, or does it just take a lot of castings to build up the skill levels?

On my first character while lving ninja to 37 all I did was cast Utsusemi, Tonko and Kurayami. Capped ninjitsu every lv easily once I caught up at 20-21ish. I just spammed it at start of fights till it stuck. On my current char I didnt bother, only used Utsusemi and Tonko when needed and got no where near skill cap at 37 so once you get 15 I recomend buying the elemental spells and spamming them to cap it or just wait till you get the quested lv19 scroll of Kurayami and spamming it. If your lving ninja for your main and not just a sub I'd say get all the spells to help your hate keeping/ninjitsu skilling as well as some decent dmg dealt.

Solo on your NIN for a few levels with the liberal use of Utusemi, and Ninjutsu skill will come up fast.
Once you have Kurayami (Lv.19), Hojo (Lv.23), and Jubaku (Lv.30), you can add those to your tanking routine in exp parties. (They are also helpful for solo'ing, of course.)
I recommend against spamming ichi level elemental Ninjutsu (the -ton series), since the low damage per time spent really reduces already iffy tanking ability of a low level Ninja. Save them for magic burst or for lowing elemental resistance before SC/MB, instead

Yeah, it's slow in the beginning since you only have a couple Ninjutsu spells. I wouldn't worry about soloing either.
Once you start getting the other spells, simply use them while partying, and you'll find your skill with catch up. Don't worry about it too much.
Mind you it will be expensive to skill up though since you need to buy tools. :D
Like I said though, just use them while partying, you should be fine.

Kurayami: Ichi (Lv.19), Hojo: Ichi (Lv.23), and Jubaku: Ichi (Lv.30) on exp mobs (not need to spam, just use them in every fight).

Or you could die and home point in the middle of besieged as a 20 nin. I skilled up 10 levels during Mamool Ja fight.

Well I hit 15 today, and have been getting a lot more skill ups for some reason. I just bought a stack of Shinobi-tabi, and have been spamming Tonko, that seems to be working alright for the time being...

Yeah, it'll work, but you're throwing your gil away if you're not using it properly. Don't spam it. Just use it accordingly when you need to.

I stopped leveling Ninja at 37. Suffice it to say Utsusemi: Ichi and what other Ichi's I could stand the 4 seconds they took to cast did not get me to cap. I was about 25ish levels under.
Not that there is really point to it, but I grabbed what gear I could still wear on NIN 37 that I had lying around and went to 2 besieged's. I brought with me the cheapest tools for 3 different Ichi nukes. I spammed. I got lots of skillup and capped. I subbed RDM for fast cast and self curing. I found some other friends on lower level jobs and partied up to watch each others' backs and try to stay alive.
Incidentally I also got max xp both times.
Whether have subjob Ninjitus capped matters when I'm RDM/NIN or MNK/NIN I can be pretty sure the answer is no. Still I do have interrupt -8% merits, -8% earring, and -12% body on RDM. Every now and then I think, "hey, that attack should have interrupted me." But then again, its hard to say if the hit occurs very late in the cast or very early.
