I think I messed up XD I retired my chocobo before registering it to a whisle or even doing the quest. So my question is: Is all lost for riding this chocobo?

no, but you will need to raise a new chocob to do the quest and get the whistle.

Just don't toss your VCS Registration Card, or it will be like you never owned that chocobo.
