I have noticed that if you look at the starting city flags, the main color in the flag is the same as the color of the crystal that the local beastmen drop.

Windurst (http://wiki.ffxiclopedia.org/images/thumb/b/bf/Ffxi_flg_04l.jpg/120px-Ffxi_flg_04l.jpg)- Green - Wind (Yagudo)
Bastok (http://wiki.ffxiclopedia.org/images/thumb/0/07/Ffxi_flg_01l.jpg/180px-Ffxi_flg_01l.jpg)- Blue - Water (Quadav)
Furthermore, the element that is strong to the crystal dropped has a connection to jobs that have AF quests in that city.
San d'Oria - Fire < Water - Divine Magic & MND are Water-aligned - PLD & WHM AF are done in Sandy.
Windurst - Wind < Ice - INT & Elemental Magic are Ice-aligned - BLM AF is done in Windurst.
Bastok - Water < Thunder - DEX/accuracy/critical hit hate are Thunder aligned - MNK, WAR, & DRK AF are done in Bastok (not as clear as the other two, but all three jobs enjoy more Accuracy / Critical Hit Rate
Just goes to show you that my mind wanders too much.

Dragoon AF takes place in San d'Oria which doesn't fit into your little theory there.

While the crystal and flag colour may be related, I doubt the AF is. The jobs AF are in cities that are story related.
You can see this when you look at all jobs AF. SMN, which uses almost no stats, is done in Windurst not because of any stat alignment but because of the Full Moon fountain which is related to why Windurst is where it is in the first place. This also relates to why Windurst is the center of Magic and why BLM is done there, there is no higher concentration of BLM NPC's then in Windurst.
Why is RDM in San d'oreo instead of Windurst though? Because you are not following any elemental alignment, rather the dirty secrets of the Church there. DRG is unlocked and has AF quests starting here because of the cities history. PLD is unlocked and AF done in San d'oreo because of the cities history of knighthood. Why is WHM there? I don't know though the city does seem to have an undead problem.
DRK is a Galka job, that is made very clear. The Galka live in Bastok so the AF is done there.
I could have sworn Divine was Light magic, not associated with Water.

I never said that this was a theory, or that the elemental color / flag correlation has anything to do with why AF is in a certain city. I was merely sharing a few coincidences that I noticed.
Calm down, I didn't mean to start an argument. Maybe I should have made it clear that these are just some cool little things that I noticed.
I KNOW that DRG AF is in Sandy, I KNOW that DRG has squat to do with water. But Dragoons were not mentioned in my ramblings.
DRG is in Sandy because of Sandy's history with King Ranperre being the dragon king.
PLD is in Sandy because of Sandy's code of chivalry and many other things that they both stand for.
BLM is in Windy because Windy is the home of the magic school and Shantotto.
BST is in Jeuno because it is Dietmund's home.
I'm not retarded people... There is no need to flame me saying that I'm wrong, blah blah blah.
Interesting coincidences, that's all. Yes, I'm probably reading into it too much. But I thought they were interesting, and I figured I'd share.

I take it you've never actually looked at your Water Staff.

Yes Divine Magic spells are light based, but the Divine Magic skill is water-aligned. We know this because of the Water Staff and the fact that the elemental enfeeble Shock lowers one's MND, making divine magic easier to land.
Same goes with Elemental Magic being Ice-aligned. Not all elemental magic spells are Ice based, are they? Ice staff gives Elemental Magic +. Burn lowers INT, making Elemental Magic easier to land.
Not all Dark Magic spells are Dark-based, either. Stun, even though it is a dark magic, is actually Thunder based. If you want to improve the effectiveness of Stun, you wear a Thunder Staff, not a Dark Staff. If Dark Staff had +Dark Magic skill, then maybe.

DRG = Str based (mostly) = Fire = Red = Sandy
that correlation works I suppose. I think the job/flag thing is coincedental at most though I think, but who knows with how SE puts things together in this game.
