Unhappy File Check seems confused

The other day I had a couple crashes while playing FFXI, so yesterday I decided to run a File Check/Repair to make sure all the files were still in good order. I ran the check and it found a file that was corrupted, so I had it fix the problem. Afterwards I ran the File Check again just to make sure everything was good, but it then found 4 files that were corrupted.

Ok...I guess its possible, so I let it go ahead and fix those files as well. I ran the check for a third time...2 files corrupted. Now this is seeming more than a bit odd. Shouldn't it be catching these the first time?

I closed POL without fixing those 2 files and reopened it to check files again...2 files corrupted, but not the same 2 it listed before. I let it try to fix these files, but I sat and watched the program as it did so (I had been stepping out of the room previously as it did this). It did a file check of 14,000 some files, then when it got to the step where it was supposed to download the fixed files, the screen only said 0/0 for number of files to download and then immediately skipped over to the file installation step.

I ran file check again, bothered by the 0/0 file download. 5 corrupted files, now it claims. Never once are any of the files it listed mentioned twice. Its always something different. I went to a file viewer tool to look at what a couple of these files were and they opened without issue, suggesting that in fact they aren't corrupted. I let the file check attempt to fix the files again, watching the whole process. This time the repair claimed to be completed after it just scanned the 14,000something files...not even trying to download or install anything.

I tried running the file check on POL itself but it claims to be clean. I'm really confused at this point about what to do, if anything. Anyone ever heard of this happening before?

check to make sure your harddrive is ok.
right-click the drive, properties, tools, error-checking

Tried the error-check for the harddrive, but it didn't seem to find any issues.
