It's not that annoying, but you have to manage your timer so that you can have your wyvern out most of the time.
I usually make sure that I have a "buffer" wyvern. When you say the timer will be "refreshed," what do you mean?

If I use my 2 hour ability, log out, and come back 1 hour later, I will still have to wait 1 more hour until I can use my 2 hour ability again.
When I say that the timer will be "refreshed", I mean that the cooldown time for my ability will have passed. Let me clarify the "buffering" concept. Scenario 1:
After a hard night's work, I log off. My wyvern's dead, but I'm in town and don't want to exit town just so I can summon it before I log out.
The next day, I log in. I decide to do a little treasure hunting, so I exit town, summon my wyvern, and fight some monsters. Suddenly, I get a pt invite. Their party is in a far away place, so I'll have to use a chocobo to get there. However, if I ride a chocobo, my wyvern will die. I have no choice but to ride the chocobo and then wait another 2 hours for my wyvern to come back. In the meantime, my party is not at full strength because of me not having my wyvern out. Scenario 2:
After a hard night's work, I log off. My wyvern's dead, so I run out of town and summon him before I log out so I can have a buffer.
The next day, I log in. I decide to do a little treasure hunting, so I exit town and fight some monsters. Suddenly, I get a pt invite. Their party is in a far away place, so I'll have to use a chocobo to get there. However, if I ride a chocobo, my wyvern will die. That's not a problem though, because the last time I summoned my wyvern was more than 2 hours ago, so I can summon it again. I ride a chocobo to my new party's leveling area, get off, and summon my wyvern. Everyone's happy.

Though the two hour timer seems way too long, I suppose if you can manage the time right or whatever, it'll be ok. I personally think you should be able to summon the wyvern any time you want, though.

To fight the dragon for dragoon job i just took a high level samurai in my ls who was very nice to take me to defeat him. The wyvern just adds to the dragoon's ass kicking potential. i know with chocobos you cant log out unless u get off, but if you disconnect (lose connection) , you can re-log on and you'll be on your chocobo. is wyvern treated anything like this? The only thing that won't be saved will be your macros.
If it's not explicitly said in my guide, you will not loose your wyvern. For example, losing your connection in a field or dungeon will not cause your wyvern to die. Also, logging out in a field or dungeon will not cause your wyvern to die.
