All you really have to do is setup your care plan for the choco. Chocobo don't die, but they might run away, so make sure the chocobo has high affection for you. Anyways make sure you feed it before you go, and usually the Chocobo caretakers allegedly feed the chocos if you don't show up to feed them, although it'll probably be pretty hungry when you get back.

The care takers only feed the bare minimum for the chocobo to not starve to death (and hopefully not suffer too much, either).

Otherwise, what Durahan said is right: just set the care plans and you'll be fine. If your chocobo's energy is a bit on the low side when you leave, you may favor having it rest for at least a couple of days.
