Open up FFXI Config (Start > Programs > Playonline > Final Fantasy XI > ...Config) and change the value there. It's the bottom of the two resolution drop-downs. The top one will be blank, and as long as you don't change that within FFXI Config, it will stay at 1600x1600. If that doesn't contain the resolution you want, the registry keys 001 and 002 in the same folder with 003 and 004 are for the overlay resolution.
